Summary
Staphylococcus aureus is a versatile pathogen that can colonize all anatomical regions of the nose, along with skin and other soft tissues in distinct vertebrate hosts. This ability to occupy distinct niches reflects its highly mobile genome, that commonly harbors multiple mobile antibiotic resistance (ARGs) and virulence genes (VGs) and of its metabolic versatility. Sialic acids form the terminal moiety of vertebrates’ glycoconjugates on the cell surface, acting as pathogen binding sites. Some reference strains of the bacteria were characterized as capable of catabolizing sialic acids (Neu5Ac), due to the presence of the Nan cluster, but no broader studies have been conducted. Thus, we aimed to perform an exploratory analysis in the S. aureus global population, comparing elements responsible for the sialic acids metabolism in genomes with different virulence and resistance profiles. Complete S. aureus genomes deposited at NCBI were retrieved to compose a genomic database and the checkM program was used to evaluate their overall quality. Annotation of high-quality genomes was performed with Prokka, the sequence typing (ST) was performed with the mlst program and the determination of staphylococcal cassette chromosome mec (SCCmec) types was performed using staphopia-sccmec tool. The identification of other VGs and ARGs was carried out using ABRICATE and AMRFinderPlus. All proteins involved in Neu5Ac metabolism were retrieved from UniProt and used to create HMM profiles for pathway search. Among all complete genomes (n=1,813) selected, 1,714 were kept after quality control. ST8, ST5 and ST105 are among the most representative STs and 91 genomes couldn't be classified. 61 unique ARGs were identified with the CARD database, in which the most representative ones are: norA (fluoroquinolone), lmrS, mep, mpr, arlS (MDR efflux pumps), tet38 (tetracycline) and blaZ (penam) and the most abundant mechanism of resistance observed is MDR, followed by fluoroquinolone and penams. 82 different VGs were identified, with some being widespread throughout the genomes, such as hlgA, adsA, sspc, whereas others are present in specific lineages, as luk, sak and esa. The Neu5Ac metabolism seems to be conserved across lineages, with complete pathways for catabolism and transport, along with a partial pathway for membrane incorporation present in all genomes analysed. Interestingly, sialic acid transporters seem to be correlated with multidrug resistance in specific lineages. Ongoing phylogenomics and pangenomics analyses, along with the aforementioned results will allow us to shed more light into the Neu5Ac metabolism in S. aureus lineages and expand the understanding of how carbohydrate metabolism can take part into the resistance and virulence for this pathogen of great concern.
